Project Description

Idiopathic Pulmonary Fibrosis (IPF) affects around 50 people in every 100,000 in the UK and is amongst the most devastating of lung diseases, with a median survival time of 3 years and variable progression.

The common single nucleotide variant signals of association with risk of IPF reported to date only account for up to 19% of the phenotypic variance. Therefore, the analysis of other types of variation is pertinent. Short tandem repeats (STRs) are variable repeated regions of genomes that consist of a simple sequence motif 2-10bp in size tandemly repeated more than 5 times. STRs contribute extensively to gene expression variation in humans, explaining between 10-15% of the cis heritability mediated by all common variants.

This project will use whole genome sequences to call STR genotypes in large case-control cohorts, and test for association between STR genotype and disease. For this computational project the PhD student will gain training in handling large genomic datasets, calling complex variation, and a grounding in statistical genetics.
